use_wikiname_links=False
use_bracket_links=False
use_double_bracket_links=True

The problem is occur in this public wiki: http://wiki.zope.org/bluebream/CategoryDocumentation/backlinks

Following baijum's description on #zwiki, I took a spin through the code and came up with what canonicalLinks() is doing:

if localwikilinkexpr.match(link):
    if link[0] == r'[' and link[-1] == r']':
        link = link[1:-1]

Which strikes me as, very likely not handling all wikilink styles properly. I guess that double bracket links will get munged right there.

Thanks for the report, this is patched on wiki.zope.org and in zwiki 2 darcs repo. Several templates were creating links in a way that broke when single-bracket links were disabled.
